The data lifecycle for a majority of the U.S. National Science Foundation (NSF) Major and Mid-scale Facilities starts with data acquisition and capture from scientific instrument(s), e.g. telescopes, sensors, field devices, spectrometers, accelerators, interferometers, magnets, lasers, to name a few. Quite often, the data acquisition step and the associated data management practices at the facility to capture this initial data dictate the effectiveness of the latter parts of the data lifecycle.

This virtual workshop, organized by the NSF CI Compass, the Cyberinfrastructure Center of Excellence, will explore this crucial first step and focus on the topic of: “Data Management: From Instrument to First Storage.��

This is a virtual event hosted on Zoom, held January 22 - 24, 2025, from 9 a.m. - Noon PT / 10 a.m. - 1 p.m. MT / 11 a.m. - 2 p.m. CT / Noon - 3 p.m. ET.

Attending the ESA 2024 Meeting this August in Long Beach? Join us for a workshop on working with biodiversity data!

This course will introduce tools to work with biodiversity data holdings from NEON, the LTER network, and EDI that can be accessed in a standardized format using the ecocomDP package for R. Instruction will include an overview of the breadth of NEON, LTER, and EDI organismal datasets before an introduction to data discovery and visualization tools available in the ecocomDP package. Participants will learn how to access and work with NEON and LTER datasets in the ecocomDP data format. We will then demonstrate how to analyze ecocomDP formatted data with commonly used community ecology libraries for R (e.g., vegan, iNext) by walking through an example visualization and analysis (e.g., plot an ordination, calculate diversity partitions). At the end of the session, time will be reserved for participants to work with the datasets of their choice with instructors present to address any questions that arise. Basic familiarity with R is required for participation in this course.

Workshop Background

In this workshop, NEON scientists will lead participants through the NEON website and NEON data portal to learn about NEON's online educational resources and how to download data. Then, participants will learn how to use the neonUtilities R package to transform NEON data into a format that is easier to work with, how to use provided metadata to understand data contents, and how to download data directly into R. The workshop will feature live instructional delivery with the opportunity to answer chat-supported questions. The workshop will also feature a presentation by Andrea Anteau, Domain 09 Manager, about the field sites and data collection unique to the region.This is a closed workshop for folks participating in the 2023 North Dakota Wildlife Society Conference.

Required Prior Knowledge

This workshop has three components. First, a presentation on NEON in the Northern Plains and a walkthrough of the online, educational resources for working with NEON data. The second portion of the workshop will introduce the NEON Data Portal and review accessing and finding data via the NEON Data Portal. The final portion of the workshop will cover how to access and work with NEON data in R. To follow along with this portion of the workshop on your personal computer (e.g., coding along with the instructors), we expect participants have a basic level of familiarity with working with R, including installing and loading packages, and data import. If you do not have a basic level of familiarity with working with R, we recommend you follow along by just watching.

Computer Set Up Instructions

These computer workshop instructions must be completed before starting the workshop.

To participant in this workshop, you will need a computer with a version of R >3.4 and, preferably, RStudio loaded on your computer.

Setting Up R & RStudio

Windows R/RStudio Setup

Download R for Windows here
Run the .exe file that was just downloaded
Go to the RStudio Download page
Under Installers select RStudio X.XX.XXX - Windows Vista/7/8/10
Double click the file to install it

Once R and RStudio are installed, click to open RStudio. If you don't get any error messages you are set. If there is an error message, you will need to re-install the program.

Mac R/RStudio Setup

Go to CRAN and click on Download R for (Mac) OS X
Select the .pkg file for the version of OS X that you have and the file will download.
Double click on the file that was downloaded and R will install
Go to the RStudio Download page
Under Installers select RStudio 0.98.1103 - Mac OS X XX.X (64-bit) to download it.
Once it's downloaded, double click the file to install it

Once R and RStudio are installed, click to open RStudio. If you don't get any error messages you are set. If there is an error message, you will need to re-install the program.

Install R Packages

Please have these packages installed and updated prior to the start of the workshop.

Update R Packages

In RStudio, you can go to Tools --> Check for package updates to update previously installed packages on your computer. Or you can use update.packages() to update all packages that are installed in R automatically. More on Packages in R

Monitors

To allow for participants to view the workshop instructors (including screensharing) and to follow along with the activities on their own computer, we recommend participants have two screens to view the workshop. If you do not have access to dual monitors, alternatives include calling into the virtual meeting on a tablet or extra-large cell phone (smaller cell phone screens will make it challenging to see the presentation materials). In these are not options, the workshop can still be completed with a single monitor/screen.

This workshop will be for working with AOS biology data in R, and includes data wrangling and some basic analysis. It is part of the Society for Freshwater Science conference, June 2-6, 2024.

This short course will focus on NEON biodiversity data collected from our 34 aquatic sites, including 24 wadeable streams, 3 rivers, and 7 lakes for taxonomic groups such as fishes, benthic macroinvertebrates, and algae. Instructors will first provide an overview of the breadth of NEON aquatic biodiversity data before leading a code-along exercise on how to find, access, and work with the datasets. Instruction will include how to search for taxa, locations, and dates of interest and then download and format NEON biodiversity datasets for standard ecological analyses in R. Specifically, we will provide an overview of how to use the data discovery and visualization tools available in the neonUtilities and ecocomDP R packages (https://github.com/EDIorg/ecocomDP) for this task. We will then demonstrate how properly formatted NEON data can be used as inputs for some common ecological analyses available in widely used R packages (e.g., vegan). Examples include: Jost (2007)-style alpha, beta, and gamma diversity; alpha, beta, and gamma variability; and multivariate analyses and data visualizations using common ordination techniques (e.g., NMDS). At the end of the workshop, time will be reserved for participants to work with the NEON data of their choice with instructors present to address any questions that arise while working with the individual data sets. Basic familiarity with R is required for participation in the workshop.

We are looking to bring together researchers, data scientists, and educators who are utilizing NEON data to identify and prioritize opportunities to improve the usability of NEON data. Empowering scientists and researchers to assess what is needed and what those derived data products are will help us build a better ecological future. This is a great opportunity to address the community’s diverse and evolving needs and support the community in designing derived data products.

We will be hosting a four-part virtual workshop series with 30 selected participants. Each event will be highly interactive and will build on the outcomes of the previous workshop.

The Great Lakes User Group (GLUG) is the first NEON Domain-specific ensemble of researchers. The goal of GLUG is to address scientific and technical issues specific to the Great Lakes region using NEON data and resources. While NEON has a continental-scale approach, its mission cannot be achieved without input from those who understand how macrosystem ecology questions and challenges manifest at a more local level. To meet that need, this kick-off workshop seeks to engage stakeholders in identifying what ecological research and data collection is ongoing within the Great Lakes Domain and how this knowledge and expertise can be leveraged to advance scientific knowledge and address NEON’s mission.

The Great Lakes User Group will facilitate regionally focused, nationally relevant, collaborative research and create a mechanism for communication among regional stakeholders and NEON staff. The workshop will consist of short presentations, guest speakers, breakout brainstorming sessions, and site visits. The overarching goals are to:

Establish a network of Great Lakes researchers
Integrate data from a range of ecologically-focused disciplines
Identify major ecological research challenges specific to the Great Lakes
Develop collaborative research proposal(s) based on the identified challenges
Establish a framework to facilitate the formation of other user groups
Draft a workshop report for NSF

The outcome of these activities will strengthen existing collaborations, foster new ones, and raise greater awareness and use of NEON observations.

The primary aim of the workshop is to build a network of researchers interested in ecology (terrestrial and aquatic) and related fields focused on NEON’s Domain 05 �� the Great Lakes.

Limited funding from NSF is available to cover travel and lodging expenses for this meeting. If you require funding to be able to attend, please reach out to the workshop organizers.

Logistics: Meals, Location, & Lodging

Meals: The entire workshop will be catered at no cost to participants. Breakfast and lunch will be provided at Kemp. Dinners will be out at restaurants (TBD).

Location: The meeting will take place at the University of Wisconsin-Madison's Kemp Natural Resources Station (Kemp), near Minocqua, Wisconsin. There will also be field site tours of various NEON Domain 05 terrestrial and aquatic field sites (all within 1-hour from Kemp).

Lodging: Shared, dorm-style lodging will be provided at Kemp at no cost to participants. There are also many hotel options available in Minocqua, Wisconsin, for participants that prefer their own room (this option may not be covered by workshop funding).

"The Directorate of Biological Sciences (BIO), the Established Program to Stimulate Competitive Research (EPSCoR), and the Directorate for Technology, Innovation, and Partnerships (TIP) at the National Science Foundation have jointly funded a workshop that aims to build new connections among key BioSci communities to successfully conduct ‘Use-inspired Research��.

The workshop will consist of a series of events: two free virtual Pre-Workshop MicroLabs (for an unlimited number of participants) and an In-Person Workshop (for 120 selected participants representing diverse groups and organizations). "The grass-root network DSOS (Data Science and Open Science) and AEMON-J (Aquatic Ecosystem MOdeling Network - Junior) are joining forces this year to organize a 3rd 'Virtual Summit: Incorporating Data Science and Open Science in Aquatic Research' that includes fascinating presentations about aquatic research including open data and open science approaches, and multiple days of exciting workshops that include state-of-the-art keynote talks with live hands-on coding exercises.

AEMON-J "Hacking Limnology" Workshop Series

For each day of the "Hacking Limnology" workshop (AEMON-J workshop series), there will be a major theme (e.g., big data, remote sensing, machine learning, and numerical modeling). The general schedule for each day will include a keynote presentation followed by a live Q&A session. The majority of the time will be dedicated to a hands-on coding workshop, where attendees will gain experience in each of the three main themes. Lastly, each day will end with the heart of any AEMON-J meeting: a break-out group format, which will be geared towards spurring new research projects and ideas. Here, we want to engage everybody to find new team mates and initiate collaborations.

DSOS Virtual Summit

For the Virtual Summit: Incorporating Data Science and Open Science in Aquatic Research (DSOS), we will host 10 minute talks from 20 presenters with Live Q&A sessions. Additionally, this year's summit will future a "Careers in Data Science and Open Science" panel and an "Operationalizing Interoperability" panel. The summit is intended to bring together diverse, energetic folks who are passionate to share how they bring data science and open science into their research.
